When filing online at some point it stopped me and said my employer took too much withholding and he owed me $11.00. How to handle it was to get him to refund me, get a corrected w2, then Put in the correct numbers. We both said screw it since he had already sent out his papers to them and I went ahead and filed the way it was. Will that be flagged?

In this case you would have to simply contact her employer about processing a refund because I took out too much. That exact thing happened to me last year by about $100 and my employer told me that they are not responsible for taking out too much as it is our responsibility as taxpayers to file our W4s correctly. But good luck and I hope your company is a lot better than mine was.
